Cut up cardboard, cover it in pretty fabric or even paint it, and then fit it in your drawer to organize it into different makeup sections.

DIY Wooden Drawer Organizer
I use small plastic bins like for silverware , to fit the drawer in the vanity, which allows me to take out the bin I want- lipsticks, eyeshadows, pencils, etc. they can also be washed if they get dirty.
