Filling nail holes needs to be solid. The caulk would stay flexible and cause the spackle to pop out.

I have filled them with just the caulking & haven't have a problem with it. I have plaster walls.
You can't paint over caulk and expect it to look like the rest of the wall. The colors will be different.
