Depends on the size of your magnets, the weight of your rod and the curtains that are on them. What do you have in mind?
they sell magnetic rods so why not....homestore hardware section sells many size, type and strength magnets for just about everything.
They may hold it up but when you try to open/close them you might pull it down.

I would recommend command hook they come in colors that match the rods and sell them for that

I bought them from Country Curtains and they didn't work. Neither did the ones that slip over the corners of the window frame.
