Try natures miracle available from pet stores.
I used hydrogen peroxide from the drug store on my hardwood to get out cat pee. It worked great but it does have a bleaching effect so test a spot first and dilute it a bit if necessary. It works great because it gives off a smell that humans can't detect but is repulsive to animals so they won't pee there again.
Buy Carpet Fresh for pets. Absolutely works! I get mine at the Dollar Store and since it is so cheap I use it all the time.
Just from experience. No matter what you use, timing is the key, immediately after the dog has a little accident, get a white towel and blot up as much urine as you can, then use Spot Shot or resolve and blot that up. Once the pee goes down in the carpet (this is what carpet professional cleaners have told me and I found to be true) you can clean the surface and it may look clean but the urine wicks back up to the top and that is where the smell comes in especially it they pick the same spots.

You might have to pull up your carpet and treat the wood below. Most likely the pee has saturated the wood and that's where the smell is coming from. Stop at a local pet store to see what they have. You want something organic that will eat up the odor, not just mask it.

Ok, here's the skinny on dog pee in your house. You first have to find it. To do that, go to a pet store and invest in a urine detecting black light. They're under $30, or they used to be. At night, use the light on the carpet. Animal pee will fluoresce. Now, you're ready to get to work. Nature's Miracle, as Janet Pizarro suggested should do the trick. But you MUST read and FOLLOW the instructions. Pour a good amount of it right on your pee site. Let it sit for 24 hours. The surface will probably dry, but that's okay, there's still the pad to contend with. The enzymes are working to destroy the bacteria and neutralize the odor. Now, you need a Spotbot or carpet cleaner or even shopvac. Rewet the stain (water or Nature's Miracle and suck out all the water. Rinse this way about 3 times. Now, check again with the black light. The mark should be gone and so should the smell.
