Amazon has varying thicknesses of clear sheet vinyl. cut to size and drill or punch holes, a la a ring binder Or notebook. Pick up some click-together o-rings (for keys) at your local hardware store. Slip those thru the edges of your crate and then thru the holes you’ve punched in your vinyl.

I have seen some of the "DIY" TV guys... build storage drawers for the bottom areas of storage room dividers.. to hold the vintage/collectible vinyl records.
Two pieces of timber to hold down at each end and Clear heavy duty Vinyl inbetween. Could also be made from Clear Shower curtain fabric. Made a bit like a shower cap only the shape of your containers.
On a budget, I'd go with the above excellent idea, with the addition of white self stick Velcro dots at the bottom corners to further deter the kitty. If you are willing to throw more $$ at the project, there are places that sell rigid acrylic sheeting, and will cut to size and probably drill the holes for you. (Here in Portland it's Tap Plastics). Then you could actually use hinges to mount and have a really cool "custom furniture" feature wall going on! If the crates are uniform in size you could have the acrylic covers done one per horizontal row, and it might save on cost. There's even opportunity to add cool knobs then! Like guitars, or skulls, or notes... ;-)
