If the clapper is not the problem for a runny toilet, what is?
Even with the clapper in place sometimes the toilet keeps running until you flush it again. How do I fix my running toilet?

The ball float may be too high. Try bending the arm down slightly until it stops flowing into the over flow tube.

Make sure the chain is loose so the flapper falls down and seals. Should be at least three to four links loose. Also make sure the flush handle is loose and not binding. May be worn and need replacing. Some people over tighten the nut.
Sometimes you think the flapper is in place but even a slight off center position will make the toilet keep running. Take a wipe and clean off the flapper. If it is black be sure to put on vinyl gloves. If this does not work then purchase a new flapper and replace the old one. It is easily done as it just snaps on.
The valve seat (china where the clapper closes) may be a bit dirty.. just a scrubbing sponge job would clean it off.
You should check the pull handle and chain that lifts the flapper. The chain could be caught around the flapper connection by one or two links causing the chain to be too short to fully close the flapper
