I would try sanding them, and maybe stain them a darker color with an oil-based stain to blend the stains in.
I would find out where the water is coming from first
Dry them out, sand (if possible) and either stain or paint. If the stain does not dry out and come out - use Zinsser Primer, it is stain blocking and then paint them.
