By panels, do you mean wood clapboards or aluminum/vinyl siding? And, by damage, do you mean cracked or broken siding or just some surface damage? In order to protect the sheathing underneath your siding from water damage, you need to make sure the siding is completely intact, which might mean replacing a section or two. If you can post a picture or a better description, we can point you in the right direction.
Depending on the house and if you can relocate siding from another area to make the repairs, also depends on what you can do to make everything look nice. One thing I like is taking siding from the upper section of a porch or gable and replacing that siding with Dutch Gingerbread siding. The side on a small are as an accent looks really nice. But this does not work on every home.

Did you know that you can paint siding? You can always use a plastic filler, or even body filler for cars which is fiberglass based. And then paint that to match.
