Kreg Jig makes a pretty inexpensive device that makes it very easy, but if you don't want to spend that much you could just use a square in the corner. It's best to have two people. One to hold the square and the other to hold the wood tight.
Hi I think you are trying to make sure that when you attach the 2 2x4's the corner you have made is square. you can use a speed square (see picture) when you are ready to join the corner hole this tool against the corner both side will lay flat against both 2x4's if that doesn't happen you need to more one in what ever direction is needed so that both lay against the square.
