You will risk the roots growing through the patio over time.
You can try covering it with pea gravel to level it at the highest protrusion of roots. Then place step stones where you want them filling in with another layer of pea gravel level to the top of the step stones.
I would use a straight edge razor blade. I keep on in the kitchen and craft room.
I have the same problem only my concre patio is breaking and lifting in areas because of the roots. No idea how to fix it. Hope you get some good solutions for yours.

Sara's solution is good. Create a border with wood., landscape blocks, pavers. Lay down landscape fabric and the gravel or peas stone. Or do the reverse and lay parvers, bricks, flagstone and then the pea gravel. It will be above the surrounding area but still look great.
