I have used a mixture of one part white vinegar to six parts water, drop of dawn dish soap, mix and put in a spray bottle. I use this for lots of things, including these spots.

Spray disenfectant (Lysol) directly on the rug. And for added protection, put a a crate liner or piece of cloth where your pet likes to lounge. Good luck.
