I can't see any stains in the photos, - I do see discolored boards but that is part of the beauty of a natural wood wall. But if you have water stains, the very first thing you have to do it to address the issue and fix it. After that you can sand the wall and stain it.
Where the stains from a previous leak? I cannot see any stains in the photos either. If the problem or leak, if that is what caused the stains, to begin with, is fixed, it should dry out and you can re-sand and stain again.
Sand the areas and restain.Only other option is to paint the whole thing which would be a shame.
I had water marks on natural cedar wood vaulted ceilings as well, and as the previous people stated, just sand down. Start with medium grit sandpaper, then follow with a more fine sandpaper to smooth out. You can stain if you want, but just taking care of the issue that made the water marks to begin with is enough. This worked wonderfully. The sawdust from sanding can get everywhere, so cover up all electronics and items that aren't easily wiped down or vacuumed after you are done.
