My husband spray painted ours. Real nice job. Get someone to hold a sheet of card board on the other side, both sides. Take security bars off windows and doors first. Stand them up and must be clean. The card board is for over spray. :)
Sand and wire brush off the metal. Then paint with rust-oleum. I would use a brush since you probably won't be taking then down to paint. Also using a brush makes it a little easier to get into all of the little spaces and control drips and runs.

If you don't want to paint every year. Look into powder coating. More expensive, if the applicator is careful in the prep work in can last up to 5 times longer and not rub off on your hands.
It may be easier and more thorough if you take them off to paint them, then you don't need to worry about overspray, wire brush them and make sure they are clean then paint with your color choice of rustoleum.
Tremclad makes a good spray paint that will cover the rust. Try to remove the bars in order to do good job on both sides. It dries very quickly.
