Try using oxi-clean for carpets or you can cheaply rent a carpet cleaner for a day and buy chemicals for that machine for pet stains.
Try Urine-Off
If a pro carpet cleaning doesn't get the stain out it will never come out. Either replace the carpet or if you can put something over it.
Years ago my not-ready-for-outside puppy had an accident on a wool area rug. The stain was horrible and like you I was able to get the smell out, but a pale yellow spot was there, mocking me. I finally used Blue Magic stain remover for automobiles and I will be darned if it didn't disappear. Give it a go and see if it works for you. Be aware it does have a powerful odor, but will dissipate in short order.
if you don't care about the carpet so much, you can also try our old shoe cleaning trick (works on many things) one part ammonia, one part dish soap, one part water, in a spray bottle... we use that mixture plus a toothbrush to get lots of odd stains out, not sure if it may affect the actual color of your carpet, but it's worth a try and it is inexpensive (we used to wash our old towels with laundry detergent and a half cup of ammonia in the washing machine when we used those towels to care for our ill old dog too, to take the smell and stains out)
