Is that a flat roof? I have been told they are very hard to keep from leaking. Our church entrance has a flat roof and it has been fixed many times....I would check with a roofer....maybe a simple problem such as putting tar in a certain spot.
Call a water damage company that has a device that can detect moisture behind walls. (I forgot what the device is called.) They can tell you where the leak is and what to do about it.
I'd start with a phone call to the contractor who installed your new roof. I'm thinking the existing holes from the metal roof were not properly sealed or that no tar paper was layed down prior to installing the new shingles. Check that the flashing was properly installed also. Something wasn't done correctly. Hopefully it's an easy repair. Best of luck.

I had a little leak next to the chimney and it was the reason I had the chimney removed. This is where the stormy rain hits the house also. I have a metal roof. anyway after spending $10k it still leaked in same spot while they were still here. So I made the guy caulk all around the soffit flashings.... bingo no more leak.
I had the same kind of leak in the bedroom, only this one would rarely leak and all of a sudden a stream would come down in the middle of the room, after replacing all the screws in the metal roof, it still leaked. My handyman when up in the attic and found the leak was right where the soffits met the roof, caulked it and it never leaked again. So the motto is caulk is your friend, I also had them caulk the line where the gutters meet the soffits.
It may be that your camera was tilted, but it looks as if that roof has no pitch, and slopes ever so slightly toward the two-story part of your house. If so, gravity will cause water to pond against the wall to the left of the window air conditioner. If that's the case, you need to use a product like RoofSlope (a membrane coating) to correct the pitch.

im dealing with this problem at my parents house. There are a couple of issues that im pretty sure you have with the roof.
1. The rooftop Above the semi flat roof drains or has run off directly on top of the flat roof.
2; The pitch on that semi flat roof needs to be Raised to prevent water pooling, which can cause the leak. Make sure all your flashing and fascia are in good repair and installed correctly. If flashing isn't set correctly water will run back underneath, instead of having proper run off, That can cause a leak.
3. Don't bother with Tar, It wont stop the kind of leak you have.
4. The roof contractor did what he was hired to do, he replaced the roof. However, a Good roof contractor would've told you that you would have the same problem if all he did was replace it. Raising the Pitch of the semi flat roof is needed. Adding a good gutter system would also help. Gutters with covers to keep debris out of them would be best to use, especially with a multi level home.
In fact your home would be perfect to install a rain barrel system.
Ask a different roofer to check out the cause of the leak to see what they have to say, and what they find. Good luck!
