Fill with warm water and throw in some denture Polident cleaning tabs.
I use heated vinegar (not boiled) mixed with equal part dishwashing detergent on my glass shower door and it works.
The stains are not IN the glass, they are coating the glass. Soak the glasses in vinegar overnight to loosen the deposits then scrub with a sponge that has that rough surface on one side and cleanser if they are not completely clean from the vinegar soak.
The best thing to do since the hard water is causing problems throughout your house, is to get a whole house water softener.
