You can paint it - use Kilz primer first to cover the water stains and then paint. Be sure that the leak is fixed before you paint.
First, make sure you don't have mold forming. Get rid of any areas where mold may be forming (Clorox), then Kilz and paint.

I've never tried it, but I have read that if you try to paint it with a roller the popcorn falls off into the roller. Probably the same with brushes. You might try a spray paint, but again I've never done it.
Use killz first, then paint
When you paint a pop corn ceiling, make sure you load up your roller with paint because you only roll in one direction, once. You can't keep rolling back and forth because it will pull the texture off the ceiling. I would use Kilz Up Shot instead. We had a toilet overflow upstairs and left a watermark on the ceiling downstairs. I used Kilz Up Shot and it covered it right up. No muss no fuss.
Try a KILZ. Get the spray not the can. It may take more than once, but it worked for me.
