Gently dig out the filler from the cracks/holes as much as possible, replace with stainable product, sand smooth (entire table) stain as desired
dont laugh...but sharpies come in colors. Brown is a choice. Paint pens might work too.
Sand it off, clean it up and use another product (I like Elmer's), there are lots on the market.
Thats what i have done. For some projects DAP is the only thing that holds up. I just sand it down slightly below the wood level and apply elmers wood putty ir similar and stain.
I used Zar wood patch to fix an old chair for my daughters friend and I found that zar takes the staining better. If you follow the directions on the container and have the patience your repair project will come out beautiful.
I only wish I had taken some before and after pictures of the chair to show how well it came out.
I am a member of a furniture upcycle group and they swear by Bondo if your in the US. Do as others have said and try and dig enough of the plastic stuff out, sand and use bindi. This apparently is Sandra lemon and stainable.
I like Dfm suggestion. I usually use Minwax stain markers. They come i all stain colors. Will have to remember Sharpies.
