hiw Do you adjust the bifold doors so they will stay in the track and also so the bifold on each door will stay flat when shut instead of popping open a bit?

Would love to know myself, I can't even get mine back in. It is a long cedar closet with tight fitting doors, hubby hasn't even tried to fix it. It takes thirty seconds to get something out and five minutes or more to get them to match together with the side I can't get back in.
I agree with Janet. There should be screws at the top or bottom of the door with the rollers that you can adjust
Make sure the piece-not sure of its name, but it is like a metal pin dowel is in the hole that there for it. Often the dowel they fit into crack over time, so just secure the crack or hole with some wood glue and reattach. If it is the actual roller, check to make sure that is not cracked-if so you can replace that. Replacement parts for bi-fold doors are readily available at home centers.
The pivot pin on the bottom by the jamb needs to be adjusted to raise the door. The roller on top is spring loaded. You push the roller down, line it up with the track and let it go.
