You could try putting a piece of glass on top so it's an even surface, and the gems fully visible.

There is a product that is crystal clear and self-leveling. Wouldn't you know right now I cannot think of it. If you go to a large hardware store's paint department, I am sure they will tell you. It would be a beautiful finished product. The only thing I am coming up with is polyurethane, but I am not 100% sure that is correct. Good luck!
