You can use some wood filler and then sand it smooth. Make sure you buy wood filler that is either paintable or stainable-depending on how you plan to cover the wood filler. And take note that if you are using stain over the wood filler it probably won't take the stain as real wood would and more than likely you will be able to see the difference. If you paint over the wood filler there is not usually any issues as long as you have done a good job with your sanding.

Depends on how large the holes are and how durable you need the patches to be. Commercial wood filler that air dries will work for smaller holes. You'll need to spread some in, let it dry, sand, and fill again until the surface is smooth. If you have large holes, an epoxy wood filler is better. The stuff is just like auto body filler using a catalyst to make it harden. I like the Bondo brand but there are others out there. Same fill and sand, fill and sand application method. Epoxy filler makes the most durable patch by far.

You use real shellac that comes in several colors that you buy in flakes and mix with alcohol, or you buy Zinseer B-I-N if you are going to paint it.

or you can use epoxy..... https://www.youtube.com/watch?v=9E-gfpkBL5o wood workers here who do live edge tables use epoxy usually tinted black.

I use a two part epoxy to fill knot holes. I also mix some craft paint to tint the epoxy to the wood color. Wood putty will not hold. I know. It will just pop out. If the knot hole goes all the way through I use a dowel and whittle it to fit. Cut it flush and fill with the epoxy.
