I saw an idea online using Rit Dye. The problem with spray paint is that it will make some pebbles stick together plus it won't get to all sides so if the pebbles move the gray will continue to show. If you really want to paint them, you'd have to lay them out, paint one side, then turn them over to paint the other side. With the dye, you mix it up and drop them in, let them sit then take them out to dry. Depending on the project, it could take quite a while either way.
