If it is providing a breeding ground for mosquitoes, it would be best to fill it in with dirt...or put in chemicals to inhibit the mosquito larvae.
It might be a haven for wild flying birds if large enough or a home to fish.
Another thought is to clean it out and have a flowing waterfall over landscaped rocks.
