I think the place to start would be to frame the windows out in wood. Then go from there.
Two ways. Kelli's suggestion is one. Frame the windows with wood and build the greenhouse around them. Or build the greenhouse out of wood with openings for the windows.

This greenhouse is stunning, I want one too :). I was looking for nice models of greenhouses for my elderly mother and I like very much what I see here. With my dad gone she feels very lonely during the working days of the week when I barely have time to come by. I do my best in order to spend as many weekends as I can with her but I still think that she still needs something that will keep her busy. She is a huge fan of flowers and I think that such a greenhouse will make a perfect gift, plus it looks very good as a decoration too.
