I would either remove the rust or use cupcake liners (they have silicone ones now too) so the rust doesn't come off onto your cupcakes. Also, you said the pan was new, could you return it?

I switched from metal cupcake pans to silicone pans or liners for that exact reason. I started with the single ones that you can find on Amazon, then found 4 silicone cupcake pans of 6 each at a garage sale. I use these for a lot of things besides cupcakes & muffins, including larger ice "cubes" for lemonade. Wishing you the best.
