I would use small plastic containers with lids that you get 2 or 3 for a dollar at the dollar store, tied with a pretty ribbon. They are cute and reusable.
3 cookies? Head over to Dollar Tree, they have a plethora of cute options. You can still embellish to be more personalized. They have paper, plastic and tin boxes that are just darling!
