You could log or plug up the bottom of your toilet with a cloth then fill with vinegar and then add baking soda to the line you want to remove let it boil till clean.

I know this is probably not recommended but I have used a Brillo pad on really tough spots. It does the job every time.
I use Soft Scrub with Oxi. This product seems to be working very well for me so you should give it a try.
Clorox Foamer with Bleach
Lysol Lime & Rust Remover Toilet Bowl cleaner, comes in a black squirt bottle. Scrub with Scrub Daddy or Mr. Clean Magic Eraser. If stubborn, use a scouring stick to scrub.
Vinegar and a few squirts of Dawn Dish liquid. Agitate it with a toilet brush to foam it up. Let it sit for a few hours or overnight.
I use a pumice stone on the stained water line.
I second the pumice stone! Its magic.
Try a product called 'Scouring Stick'. It's pumice and is available in Walmart.
Flush the toilet and then pour a quarter cup of Borax into it. Use your toilet brush to swish it around. Next, add one to two cups of vinegar and let the mixture sit for 30 minutes. You should be able to scrub the stains away!
