Try rubbing with mayonnaise to displace the water mark with the oils. IF that doesn't work, try rubbing toothpaste on a damp cloth and but until it disappears. For tougher stains, mix baking soda & toothpaste to add an abrasion.
Clean.
Dip a soft cloth in mineral spirits or paint thinner, barely dampen, and rub until the stain is gone.
Then you can clean up and seal if you want to. This works for for wood furniture so I believe it would work on the wood you have as well.
I would test it first, of course, just to be sure.
You could try sanding it out or blending it .

If it hasn't been leaking for years, but just something recently that happened, I would sand it out and then add whatever finish the rest of the ceiling is done in.
For unfinished wood do not add oils or anything that would further stain. First try to sand it out. The next thing would to actually go ahead and stain and finish floor trying to blend it in. If it is really bad try wood bleach.

You need to sand stains off and stain them and varnish when your done
My best advice is to first repair the leaking roof or your ceiling stains will continue to repair. A solvent based roof coating called Liquid Butyl Rubber is highly recommended to repair roof leaks. It is a one coat application with no primer needed.
