As far as I know it should be perfectly safe to leave the racks in during the cleaning, as the racks will likely get as dirty as the rest of the oven, and are designed to withstand high heat.
Does your appliance pamphlet say to not leave the racks in during cleaning?
Take a clean soft dry towel or cloth, and try rubbing/polishing the racks to see if shine reappears.

I left my racks in the self cleaning oven and it dulled them....as far as I know, you can't restore the shine but they did get clean! And yes,my stove directions said to remove racks before turning on the self cleaning cycle. I just forgot. the dull racks do not hurt the heating and baking so just didn't worry about it.
Stainless steel will turn color when subjected to high heat. If it is clean, there is little you can do to restore the original color.
