Who in the world did that. Guess they wanted a finished seamless look and weren't thinking. Yes you can carefully remove it. You can use a razor utility knife and cut into it or a flat head screwdriver and chip it out. You can also use a hand tile saw. Tape a few layers of blue painters tape around the toilet bottom to prevent chipping/damaging it.

Toilets are very easy to pull up and install. This might be the easiest way. First turn off the water valve and flush the toilet. Disconnect the water line and remove the two nuts holding it to the floor. Lift the toilet straight up. Before reinstalling clean the wax ring from the bottom and install a new one. Reverse the steps to install.
