Hi Mary, You could throw a couple denture cleaning tablets in to your toilet tank to help remove stains. Try to let them sit overnight and fizz away. You may need to repeat if the stains are bad.
Turn the water off to your toilet, flush it holding the handle down until tank empties out. Use CLR to remove rust stains following manufacturers directions.

Usually such stains are not significant... does it appear in the Bowl, too?
Rust stains can usually be removed from cloth by 'bleaching' with an Acid.. most commonly something like citric acid. Plumbing products (Draino, etc) are in this class, too. I'd use CLR if it's truly offensive (in the Bowl), but inside the tank, it's Your secret!
Also note... Acids should be used in such tanks Strictly According to instructions! Excessive chemical reactions can result if you don't!
