"Refinishing" typically means to strip down to bare wood and restaining and applying a water resistant sealant. If you have uneven boards, that is another process and they may need to be replaced. Can you post a photo so we can offer the best suggestions?
Water damage could be permanent since it has damaged the wood not just the finish, as evidenced by the floor being uneven.
The floor will need the finish sanded off and the wood smoothed before applying a new finish. Only an on-site inspection will tell if your floor can be restored and this should be done by a professional.
