I had the same problem with the water disappearing from my pond. There was no holes it was the wind blowing it out from the fountain. I filled the pool with soil and faux water ie blue rubber mulch and put a cement alligator in it. Less work and lots of comments.Helpful Reply -

How using some of that new Flex Seal Tape in comes in 3 widths, http://www.asseenontv.com/flex-tape-12/detail.php?p=1266044&nav:Alpha+Sort or buy a bike rubber repair kit, or a blow-up bed patch kit.As to find the leak, when ever we've tried to find leaks in other rubber products like rafts or blowup bed, we would smear the area where the suspected leak was with dish soap, then add air behind the area (bike pump) and watch for bubbles. Then circle with a grease pen and patch.Helpful Reply -

add a little water to get it above the leak then carefully pour in milk a little bit away from the sides, making your way around the pond. Sometimes you can see the milk being pulled toward the leak.Helpful Reply -

For liner repair, the most durable thing is the solution which could repair it as new. Pond Pro 2000 is liquid EPDM very similar to EPDM pond liners sold in pond supply stores. It works extremely well on all non-porous concrete fountains as well as EPDM fish ponds liners.Helpful Reply Flagged comment -
