Not to sound rude but have you checked to make sure there are no critters in the crawlspace?
I know this sounds like a strange question but do you have a front loading washing machine and is there a floor drain in the area ? We had a similar problem and found out it was caused from our front loading washing machine. A small amount of water seemed to stay in the machine and every time we did laundry we would get this strange urine type smell. Turns out is was from the left over water in the machine and the smell was coming through the floor drain. We would start a fresh load of laundry and the machine would cycle this small amount of water out at the beginning of the cycle and the smell appeared. Took us a long time to figure this out.
We are firm believers in using household products! Try distilled white vinegar and baking soda to remove the smell!
I have done a ton of research on this, it is probably coming from gas trapped under the plastic or the material itself. The only remedy I have read is to install a radon remediation system under the plastic to remove the gas and odors from the crawlspace, or remove it all together.
