I used a wood stove to heat my former house for years. If you are getting dust and ashes while you have a fire, the seal around the door is not tight. You can buy cording (asbestos?) to replace what is there. While doing that, check the chimney stack to make sure each section is sealed.
If you are cleaning the fire box while the fan is running, I'd say turn the fan off while cleaning.
I would check with the manufacturer of your wood stove first. Check their website.

I have used a box-fan and 4 20X20 pleated, paper filters, duct taped together to form a filter box on the intake side. It's rather large but it really works
