I had a similar problem. After lowering the water level, I used a pumice stone to remove built up setiment. Worked very well. Sounds like nails on a chalkboard, but doesn't scratch. Though I have a self cleaning oven, there is an area that never Comes clean. The pumice stone works great on this as well.
clr for bath room. Calcium, Lime, rust remover. Lower the water level in the toilet, spray. Scrub.
You could also use vinegar with your baking soda. You're going to want to cover the stains with a rag. I'd first make a paste of baking soda and water. Then so some rags in vinegar and walk away to let it have time to work. That's the key. Most people think it will come right off, and sometimes it does, but it's better to let it all soak for a while. Come back and rub with the rags. It should come off easily.
I squirt some Dawn dish liquid in the toilet. Then pour in about 1/3 bottle of vinegar in the toilet. Swish around with a toilet brush to foam it up. Let it sit for about an hour or two. Then swish/scrub around with the toilet brush again. Flush. The suds suspend the vinegar above the water line.
put in a cup or more of white vinegar and let it soak for 4 hrs or more (I let mine set all night). That will get most of it loose to scrub off. Then I use Mr. Clean Magic cleaner toilet scrub. It does a great job to finish it off.
Have you tried CLR? It works on almost all mineral buildups.

I have almost used the last squirt of a product called Lime-away in a bright green plastic bottle. I use it in the front bathroom that is not used often, but which builds up deposits the master bathroom toilet does not. I squirt it in the toilet bowl, wait while I am cleaning the sink and counter, then use the toilet brush to scrub with, flush, then clean again with a bleach product like Lysol Toilet Bowl Cleaner with Bleach. This gives a spotless toilet bowl for me. 😇🍁
The pumice stone is an excellent remedy. Its less than $2 at my local Walmart and lasts awhile.
