I have seen just the treads in home improvement stores. You may have to put something in there to make it level.

Yikes! What a headache! If it were me, I'd replace the treads and see if I could find a wood veneer, tile or something the same thickness as what's been taken out of the risers to fill it in. Otherwise, you're dealing with replacing treads and risers!
A cheap solution home builders do. Used construction grade wood in the center and hardwood on the sides. Covered the center with carpeting. Saved them some bucks. Stair treads are thicker than construction grade wood so it looked great. The best solution is to replace the treads if you don't want carpeting.
A deeper stair tread would be very expensive. The old treads would need to be removed and new ones put in. Best and easiest would be to remove the carpet. Remove tack strip, nails, and fill holes. Use plastic or carpet runners on the existing stairs. The plastic ones could be cut to fit right into the cut out recess where the carpet sits. You can glue thin plywood in the recess to get an even height which would be covered by the runner.
