I would join the two pieces together, then get a crystal clear epoxy kit at Hobby Lobby and mix the 2 parts together, and carefully pour it in to seal up the void.
That is a large hole to fill. Larger hardware stores have corks and rubber stoppers. The rubber ones would be the most waterproof but they are black and would show. I would get the one that is just large enough to fit tightly and paint it white. Trim off the excess on the bottom. Seal it in place with silicone aquarium sealer.
seal the edge og the base piece with E6000 and place the two pieces together when dry it with be waterproof as long as you don't leave any gaps when glueing and it is clear , I use it on all my glass projects and have never had any leak or come apart .
