Hello Har, I have a rocky lined culvert and I find it near impossible to keep the weeds from growing there. I have two solutions that I use —-one is a round up or weedbgone spray, or using the flame weeder —-a weed Dragon.
The best solution is a preemergent weed killer. They usually last for about three months depending on which product you use. After that, Round Up will kill any of the weeds that are already growing. Then you can pull them or weed eat them down to nothing.

Something else that you can do that will reduce the amount of weeds is to lay down weed barrier landscaping fabric before you spread the rocks. The thicker the better, overlapping the cut pieces. This will help prevent weeds from pushing up through the rocks.

Please, please do NOT use Roundup to get rid of a few weeds--it is a product banned around most of the developed world except the US and it is extremely toxic to the environment. If you just look up Natural Weed Killers, you will find many possibilities which are harmless.
Skip the chemicals, boiling water or straight white vinegar will like them and be earth friendly. I boil 2 kettles a day. Easy, quick and almost free.
