The flange sits just above the floor as it is bolted to the surrounding wood to make it solid. The toilet sits on top of the flange but should not be too high or you will have a gap between the base of the toilet and the floor which is not normal.
Should be just above the floor the thickness of the flange. The wax ring gets squished between the flange and toilet horn.
