It sounds like you may have to build out some of the backs of the cabinets. You don't say how much, if it's thin, you could use something like paint stirrers. Or you may have to go with something a little thicker.
I would measure the wood you want to use, for width, including spacing, and see where you could hide a cut piece (ripped lengthwise) to even things out. Or cover the gap /uneven spot with trim. Our house is over one hundred years old, so unless we built a wall, it's uneven. You would have to find your low point and high point to determine how much you need to fur out to the highpoint. Then add wood strips to achieve a level surface for your boards running across the back of the cabinet.
