There should be some filler material available at a flooring store. I'm sure they see that often. I would envision an epoxy-like goop that you put into the hole to seal it.

They make patch kits just for this purpose that you can buy at the home improvement store. The color selections are usually pretty good, but if you can't find one exactly the right shade, then patch the hole with the kit and use a Sharpie in the closest color. Eventually it will blend/fade to the right shade.
