Your question got cut off, but from the information that is posted I would say get the contractor back to fix your problem area.
Ditto! Contractor caused the problem, his or her responsibility to fix with no money out of your pocket either.
If your contractor did not seal areas and the roof leaks he should be willing to come back and fix the problem of leaking. Prevail upon his sense of honesty and if he's a licensed contractor you can make a complaint to the Registrar of Contractors and they can force him to complete the job in a professional way. Have you already paid in the full amount?
I agree with Zard. You need to get the contractor back to solve the leakage problem. They should cover any damage that has incurred due to faulty installation, they should have insurance to cover that.
We have he came & looked at it in August said would be back Oct 1. He doesn’t reply or answer our emails nothing the roof was done in 2011 he installed the wrong transition according to menards
Check to find out if he is a licensed contractor in your state. If he is you'll have some leverage by providing the details of your problem to the Registrar of Contractors who licenses contractors. They can help you to resolve the problem. If in fct he is not licensed you may be able to at least warn others about his lack of professionalism by posting very accurate information on Yelp.com Many people check that site to see reviews before they use a business, contractor, etc. Does the contractor have an office located where you can go see staff in person? Do tht if possible. Squeaky wheel gets the grease!
