Don't use something that scratches. Get The Works toilet bowl cleaner from the Dollar store. Cleans stains and rust. Use in the tank and the bowl. Let sit overnight and both should be clean by morning. Follow bottle directions.
Buy a liter bottle of coke and pour it in, letting it sit overnight. We used to clean batteries with the stuff to remove the gunk that builds up on the terminals. If the rust is in the outside of the bowl I would scrub it with a powder cleaner like Bartender's friend and a scrub brush.
