clear elmer's glue? i have not used it, but i think it dries clear. there's a clear Gorilla glue now, too. It make be a little expensive though.

Glass marbles is a good choice! Clear ones with maybe a few light blue would be good.
You could use any glue that dries clear. Tape your flowers in place by making a lattice of painter's tape to hold them in place while the glue dries.
