I use Bartender's Friend to combat those pesky rust stains. Use sparingly as it is potent.

Try using a pumic stone
Muratic acid is made for this job. Just follow directions and it is safe to use. Also the problem, if it is rust, is in tank and pipes. Clean the tank as well and if continues, have pipes checked or changed.
Use Iron Out. Put in tank area to clean gunk from the tank. Just put some in tank and let it sit. It will go in bowl when u flush. It needs to set probably overnight. I use well water which has a lot of iron. Works great. My plumber told me about it. Lowe's and Home Depot carry it. Let me know how it works for u.
Pumice stone does a great job with no chemicals.
I tried everything, including the above! Then I picked up Lysol toilet bowl cleaner, it's the one that has the black label on it. Poof, GONE!!! I scrubbed my brand new toilets so hard (we have well water), I actually scratched the porcelain! Hope this helps,
Barkeepers Friend Scouring Powder was quick and easy to use to get rust stains off of toilet bowls and bathtub edges in an old house we moved into. Love it and it's inexpensive.
Drain your tank and toilet after you clean it. When it is totally dry, polish it with 2 coats of car wax. Keeps stains off for a long time.
Try a piece of 120 grit dry wall screen. makes short work of it for me.
