Have you contacted him/ her yet? That would be A#1 on list of things to do! Did you have a contract? Take pictures ASAP so they can’t say it happened after installation.

My first step would be to call the contractor and ask him/her to come back to fix it. If you bought it at a big box store and used their contractor, they should stand behind you. Worst case scenario, you could always take him to small claims court if s/he won't help, but s/he really should correct his/her mistake. You didn't state if it is vinyl or ceramic tile. Make the contractor come back to fix it, If you have a spare tile the old one can be removed and the new one put in. Glue it down and put new grout around it.
Fill in scratches with clear fingernail polish.
Contractor needs to come back and fix or replace. No questions asked. I would not have paid him/her the final payment until the floor was fixed to your satisfaction.
Check with the tile agent or online for how to correct scratched floor tiles.
The contractor should replace it with a new tile. At no cost to you. Make him aware of it right away so that he can't blame you for the scratch.
