I would do floors first. Sounds like you will have to replace some boards. or you can try a trick we use on old wood.... fill the wood with epoxy, let dry thoroughly and then sand them all, stain if a deeper color is desired, or just top coat. https://www.youtube.com/watch?v=bPJ8ATiJf-s&t=156s

Paint first. You don't want to damage finished floors. With any remodel floors are always done last.
