You may have to fill those in with wood putty and sand to smooth out after it dries. Then stain to match the floors .
I had this issue too. I filled the scratches with wood glue, and then colored with a crayon.
Did you have leftover boards? You can take up the floor and replace the damaged boards. A bit of a process but the floors will look great again.
