CLR- it's the best cleaning agent for so many things.
We use vitamin C to remove rust in our pool. Crush a handful of tablets into powder, wet lightly and place in cheesecloth. Add a rock or something heavy to the powder and cheesecloth. Drop it into the water where it land on the rust spot and leave for 24 hours. We found out about this at a pool supply shop. Works great on all rust spots and I just used this on several spots on our patio.
CLR stands for Calcium, Lime, Rust. It is made by Jelmar in the USA. The bottle does not list the ingredients. Sorry I can't give you more info. Maybe they can be reached at www.jelmar.com.

Look for a rust remover that is safe to use in the pool. Maybe ask a company that sells pools ?
Contact the pool company for the best advice. You don't want to void any warranty.
